Minor tooltip errors?
Dranei Wall mana handling upgrade doesn't upgrade the walls' base mana regen rate.
well of power's item form mana regen isn't noted on status lines, though affects High Energy Conduct.
Mana Void's shelter tooltip should say, provides mana rege for Dranei, his towers, and his units. (mana void regen affects titan hunter, current tooltip says mana regen for the Dranei and his tower)
Mana Void's tooltip is incorrect. (The aura skill on a summoned mana void.)
I can't find Battle Construct Design upgrade any where, even before and after upgrading everything. Though probably on purpose, can add that it will be added in a future patch like Research infantry Survival Training to avoid further confusion.

Any mana High Energy Conduct gains during its build is pointless due to it resetting to 0 once construction is completed. Will prove a problem if someone casts titan hunter's mana link on it while its being built.
Though if you cast titan hunter's mana link near the end of construction, mana is given to both when High Energy Conduct is being constructed as well as to the finished building. Odd, I thought it became a different building so it would lose its cast targeting, hence the mana reset.

When upgrading from basic dranei tower to enhanced, max mana pool is 25, then once completed, depending on how much mana gained during that time, the percentage of mana carries to the completed mana pool of the enhanced tower, (13 to 130 25 to 250) Though...
When upgrading from enhanced to dranei super tower, mana is reset to 0 upon upgrade completion. Regardless of "during upgrade's" mana pool percentage.

I got no idea on how the new upgrade system works (and if it somehow doesn't allows the following to work), but the easiest fix would be add a variable (real) that raises its value each time you do the corresponding upgrade. In the object editor you would make a dummy upgrade (no effect) for X unit for X upgrade. The level of the upgrade is set to the variable.
Though, i'd say you have already thought on the above...

Mana on the towers is intentionally removed when they finish upgrading.

^^ That has happened to me a few times as mag in the current version. I click ww,and it goes on cd, but ww doesn't actually activate.

@BeeKauzh Checked the replay. It wasn't a bug, after you hit ww it triggered the gold ability on almost the same frame which pulls you out of invis due to you effectively casting an ability. Pretty unlucky :P Frame perfect trick OP.

Old bug, since you are in transition time, you still autogold. Not sure why Neco hasn't fixed it yet.

Faerie adept caster training also gives inner fire, this makes the next upgrade useless.

Radioactive cannot select user to give modules anymore? I find this very annoying.

Also, other players can still buy radio modules, this still makes him OP, albeit take forever to base.

Not sure if buying modules can ever be fixed actually, since advanced shared control overrides a lot of things like that... Will have to think of a different way of doing the buying system I think.

What was the reasoning behind changing it from a upgrade to a module in the first place?
